The GitHub repository cdli-gh/data holds the whole CDLI catalogue as UTF-8 CSV and every transliteration as one ATF file via Git LFS. The proto-cuneiform subset is obtained by filtering the catalogue on period (Uruk IV, Uruk III) and joining on P-number.
